Joker in this film may not actually be the same one who later fights an adult Bruce Wayne ( Batman). This Joker could merely have been the Proto-Joker and a later younger criminal could have imitated him.
Now as to Star Trek: TOS. Capt. Pike ( the original Captain of the USS Enterprise) had the unusual habit of going on landing party missions himself rather than just using his many crew members for that task. So did Capt. Kirk. Perhaps Pike was proto-captain for Kirk.

I like your theory., and your analogy.Joaquin Phoenix lost a lot of weight to play this part. He really put his body through the ringer. I'd welcome a sequel, but it wouldn't top The Joker, which established a real motivation for the "sibling" rivalry with the future Batman. But there's no limit to traumas in origin stories! Who's to say there wasn't one of the many clown-mask wearing protestors whose seed for future villainy wasn't planted by the Joker's spectacular arrest? That would necessitate an entirely new (and not derivative) origin story.
TWO origin stories for the same enigmatic (pun intended- not E. Nigma) villain! I think you're on to something here.
