I guess Oliver came over to John's house, smacked him in the face, and then told him he couldn't change his serial killer ways. John's flat looked like a bachelors pad. Is John still married? I know that Flash Point caused some major changes, but I thought he was married, but I never see his wife.

Well Lyla is Amanda Waller's successor. I'd imagine that keeps her pretty busy at Argus.
Or she's out assisting the Monitor...

Yes, he is still married. Only change Flashpoint created for John, that we know of, is his kids gender.

Last night was a good indication that something has changed in how she conducts business. John compared her to Amanda. That was a huge punch in the face.

The thing is who didn't see this coming? Lyla becoming Amanda 2.0?
Amanda didn't become that way just because. The nature of the organization she runs and the people she answers to slowly but surely turns you into a monster. Frankly if anything Lyla was naive to think she could avoid this fate.
The only thing that surprised me was that it was happening onscreen: I thought it would be off screen and they'd just focus on John and Dinah's platonic friendship. Now when John finally sleeps with Dinah it will be after he's divorced Lyla for becoming the monster Amanda was.
