This is intended. A small number of mods is trying to enforce badly designed rules because their database can't handle the complex reality of TV Show metadata.
In case you are using Plex you can go to the show, then Edit -> Advanced -> Episode Ordering where you can tell it to use the correct episode ordering from TheTVDB or IMDB.

They aren't missing, but listed in the specials season, as they weren't broadcasted during the original run of the series on Fox.
