This is still an issue.
The waters are maybe a bit muddied because many sources do count the episode as part of Series 1 (e.g., it is on the Series 1 boxset). But all sources are consistent about never calling it "Series 1 Episode 1". Wherever it is given an episode number, it is "Series 1 Episode 0", and the other 10 episodes are "Episode 1" through "Episode 10".
The TMDB guidelines say very clearly that "Episode 0"s are supposed to be included in Specials, not in the original season, so the correct thing to do is to delete the duplicate Series 1 Episode 1 and decrease the other episode numbers in Series 1 by 1.
