The episodes should be listed in the order of their original broadcast.
Even if this episode (it was originally one single episode) was produced for the 3rd season, it has originally been broadcasted in August 2003, during the course of the 4th season. Consequently, this episode is listed as part of the 4th season.

Ah, I see. Very strange that it breaks the Roman-numeral naming convention. I was about to ask why Season 4 doesn't consist of 15 episodes then, but I see they've been merged into longer "specials" that exist outside of the official naming...
I would have suggested that those two "merged" pairs (The Birth of Evil and The Scotsman Saves Jack) should be moved to the "Specials" category instead of the actual seasons, so both versions can be catered for, but I can see that would mess up your "original broadcast" arrangement.
