Where was the real Jack Swigert sense Thawne assumed his identity?

Thawne does not care about history so he probably just left him on Earth in a dead, drugged or locked up state.

I was just curious what Control thought when they sent up 3 astronaut but only came back with two since Thawn was transported to the wave runner with the rest of the team before the aircraft returned to Earth.
