Why have it's own collection?

I under stand there will be a sequel. but should these be with an Alien Collection? It's not a direct prequel but it's my understanding that if they make all 3 they they will tie in to the original film.

No. Collections are primarily intended to group together sets of sequels.
A third sequel is a long way off, and a lot of changes to a script can happen. The sequel to the first film is still a year and a half away, so we'll worry about any possible implications from a third sequel when we get there.
I don't have time to listen to that entire podcast, but if you have a transcript you can link to I can try to look at it.
