The stage is the late 19th century. The Kingdom of Albion was divided due to the Republican Revolution. The capital city of London is divided by a huge wall. The east side is ruled by the Kingdom and the west side is ruled by the Republic. It has become the front line of the Shadow War where spies from various countries are active. Ten years after the revolution, five girls disguised as high school girls appeared at Mayfair Queen's School, a prestigious school in the kingdom, and acted as spies for the Republic. After preventing the Queen's assassination attempt and recuperating in Casablanca, they received new instructions from Control. Taking this mission as an opportunity, the five girls - Team Bai Ge - began to be involved in the huge whirlpool that shook the country.

Die Filmreihe zu »Princess Principal« setzt nach dem Ende der Serie an. Nach dem vereitelten Mordanschlag auf Princess Charlotte setzt das Königreich Albion auf stärkere Gegenspionagemaßnahmen und stößt dabei letztendlich auf Control, die verdeckte Organisation der Republik Albion. Die hat bereits das Königshaus infiltriert und droht nun aufzufliegen. Auch das Geheimnis von Princess Charlotte und Ange könnte bereits keines mehr sein, denn ein eigener Spion im Königshaus, der auch die Prinzessin noch aus ihren Kindertagen kennt, steht im Verdacht, als Doppelagent für beide Seiten zu arbeiten. Der neue Auftrag für das Agentinnenteam lautet daher: Kontakt mit dem Spion aufnehmen und seine Loyalität sicherstellen!

Dez anos após a revolução, cinco meninas disfarçadas de estudantes do ensino secundário apareceram na Mayfair Queen's School, uma escola de prestígio no reino, e atuaram como espiãs da República. Depois de impedir a tentativa de assassinato da Rainha e se recuperar em Casablanca, receberam novas instruções do Controle. Aproveitando esta missão como uma oportunidade, as cinco meninas – Team Bai Ge – começaram a se envolver no enorme redemoinho que abalou o país.
