Sequels series (i.e. a direct continuation of the story) are added within the same entry. When the episodes numbers are continuous, all episodes are added to the same season. When the episode count is restarted (i.e. the first episode is Episode 1), the new episodes are added as a new season.
The "second season" should be considered a sequel series instead of a second season, with the first episode (It Is What It Is) being numbered episode 25 on the official website so they should be listed in the same season.

That is an incorrect way to apply it. Although it is useless to argue with you, the same thing happens with other series, you mix two seasons into one and that is a mistake. You should really improve your rules and adapt them to reality, because what you have now is nonsense.

this is obviously the wrong way to do this, every other website splits these into their own seasons or pages, so it is safe to say that most of the internet has decided that splitting them is correct the way to do it, you choosing not to do so only confuses users and hurts this website

Not according to our anime guidelines:
The "second season" should be considered a sequel series instead of a second season, with the first episode (It Is What It Is) being numbered episode 25 on the official website so they should be listed in the same season.
