The producers said she was signed for fewer than the full season episode count. They haven't done a great job explaining her absence.
I think it would have been better if Thea had been the one who needed rehab, and have Quinton see the signs and get her help. It could have paid homage to the comics storyline where Roy is revealed​to be a drug addict, and Oliver is oblivious; only instead of Roy, it would have been Thea.
Which means she'll be back. I'll be shocked if they kill her off after having been in a coma for months. It would put a little more credibility to the conclusion of the season finale...because you know Malcolm is eventually coming back.

It would be shocking to have Thea fall into a coma and never wake up, but not unprecedented. Spoilers from 13 years ago - in "Angel," Cordelia was in a coma for 17 episodes before they revealed she had died. Through supernatural powers, the character did get to interact with the rest of the cast one last time before the death was revealed.

She left shortly after the cross over episode. They say the character is travelling somewhere. She is probably shooting a movie.
