I'm a bit unsure how to proceed with this show in general. There are specials listed as movies but I guess they should be in the "Specials" season which I added (https://www.imdb.com/title/tt4797520/). Which episode number do I set if I can't find any information on when other specials ran and if there are any others?

Well, first of all, all the episodes you added had really bad air dates (2014 or 2024). The show aired between 1994 and 2008... If you do not want to do your own research, please leave the field blank instead of adding bad/fake data!!
Since there is confusion around the right order, I think the order used on the HBO website is probably the safest: https://web.archive.org/web/20090218105655/http://www.hbo.com/autopsy/episode/index.html
I also removed the weird Season 2 you created.
