When did William's father come back to life?

I was watching season 3 today where William said his father "died a happy man" but in season 6, in 'Judging Edward' there was an entire episode with William and his father and their conflict with each other.

I just re-watched 'Judging Edward' where he tells Joan he tells people his father is dead because emotionally he has been dead to him for years. I missed that the first time I saw the episode.
