Not so sure about the time reasoning . We do allow Pilots in the Special seasons even they've aired before the first episode of a show. What would be important to check is if the ONA is directly tied to the eventual production of the anime series, or if it was done as promo/extra material for the visual novel.

Ah, OK, then I am not sure as well :D. I did a quick research, but could't find much information about the ONA. Wikipedia lacks information and I cannot find it in anidb either, but it's listed in ANN and Myanimelist:
In both sites they're are marked as alternative versions. Also, I am not familiar with the game nor the series, so I couldn't venture whether it's a promo for the game or for the series.
